I'm sure I'm forgetting some books but here's a good start.

For info on IP (TCP/UDP) and Networking:
A) Stevens: The Protocols (TCP/IP Illustrated, Volume 1)
B) Comer: Internetworking with TCP/IP Vol.1: Principles, Protocols, and Architecture
C) Tanenbaum: Computer Networks (A compsci 2nd/3rd year book)
D) Perlman: Interconnections: Bridges, Routers, Switches, and Internetworking Protocols
E) Chappell: Novell's Guide to LAN/WAN Analysis: IPX/SPX
F) Miller: Troubleshooting TCP/IP (Great book for learning how to read Sniffer trace files)
G) Seifert: The Switch Book: The Complete Guide to LAN Switching Technology

For In depth understanding of how IOS works:
A) Zinin: Cisco IP Routing: Packet Forwarding & Intra-domain Routing Protocols
B) White, et al: Inside Cisco IOS Software Architecture

For general Cisco related books:
A) Doyle: Routing TCP/IP, Volume I. Some books are so good that you can just refer to it by the author.. this is one of them.
B) Slattery et al: Advanced IP Routing in Cisco Networks
C) Clark/Hamilton: Cisco Lan Switching
D) Lee: Enhanced IP Services:...
E) Pakhurst: Cisco BGP-4 Command and Configuration Handbook
