Wow. Okay. I guess I didn't misunderstand.
You've got a few options:
From the router, type:
more startup-config
Copy the config to notepad, edit, save as startup-config.
Use TFTP to push the file back to flash as startup-config (without any file type/extension)
Same as above but use TFTP to download to your PC (instead of more command)
